Rapunzel is naive, idealistic, and by all accounts Flynn should hate her for this. In fact the last thing he did was try to kill a woman much like her (and as far as he knows, he succeeded). He sees this as a potential problem (that she'll do something stupid and 'heroic' that will stymie his escape), but remarkably he does not actually hate her. When it came time to do the survey, he actually wrote Rapunzel down as his favorite on the team. Her skills are useful, she rolls with his humor, and doesn't seem to mind his shady occupation all that much. So Flynn likes her as much as Flynn can like anybody. They get along and she doesn't actively annoy him so he doesn't really bear any malice towards her. If asked he'd probably consider her a friend. He wouldn't take a bullet for her, but he'd try to negotiate someone else taking a bullet to spare her.
